Actually you need to test it on a board with 150K posts at least. I did a clean install of XF and used Seeder add-on to fill up the board with posts. I've PM'd you with a backup.

First time I launched the rebuild I got memory limit error, fixed it by increasing the memory limit in php.ini to -1 (remove limits). It currently keeps loading until eating up all available memory then the server gets down.

No, it counts the reply even if the thread id exists in the exclusion list. I mean if a thread, post or reply is already counted (count_state = 1), the count_state value should be changed to 0 if thread id added to the exclusion list.
